I've "fought this fight", too.. the fight to get away from the "unsplit", "everything in one container", default Base system. (I had a lot of help from DACM, and others)
I don't have the definitive answer, but have written up some thoughts, help, tips, etc. on another approach: Using Base as front end to a MySQL database... which has a structure I find more trustable...
